The four hour rule
Under four hours of rail time, the train wins on total door to door time almost everywhere in western Europe. Stations are central, there is no check in, and the walk from platform to street is minutes.
A ninety minute flight typically costs three and a half to four hours once you include the airport transfer at both ends, the recommended arrival buffer and baggage.
Costs that do not appear in the fare
Budget airline fares exclude checked bags, seat selection, and often a second cabin item. Two airport transfers can add thirty to sixty euros. Early flights sometimes require a night near the airport. Compare total cost, not headline price.

When to fly anyway
Long diagonals across the continent, island destinations, anywhere the rail route requires two changes and eight hours, and legs where a flight saves an entire day of a short trip. Lisbon to Athens is a flight. Paris to Lyon is not.
Booking practicalities
High speed rail is dynamically priced and cheapest around two to three months out. Regional trains rarely need advance booking. Rail passes only make sense on itineraries with many long legs, and you should check the reservation supplements before assuming savings.
